United face Leeds on Tuesday, hoping to repeat the League Cup victory in 2003.
Sir Alex's much-changed side were taken into extra-time by Peter Reid's team but progressed to the next round courtesy of Eric Djemba-Djemba's only domestic strike for the club.
David Bellion cancelled out a Roque Junior opener with 12 minutes remaining of normal time and Diego Forlan edged the Reds in front.
Roque Junior netted again but Djemba-Djemba had the final say late on when his shot looped over Paul Robinson for the winner.
