Hernandez made no mistake from 12 yards after Andrea Barzagli brought down Giovani Dos Santos 10 minutes before the break, leaving referee Enrique Osses no option but to point to the spot.
Chicharito stepped up and calmly sent Gianluigi Buffon the wrong way to cancel out Andrea Pirlo's early free-kick.
The goal looked like it would earn Mexico a draw until former Manchester City forward Mario Balotelli popped up to net the winner with 12 minutes to play.
